About this role
Lila seeks a Senior or Principal ML Engineer to lead research on protein structure prediction and co-folding models for their Foundation Models team. You will own end-to-end model development—from problem formulation through training at scale—focused on advancing AlphaFold-style methods for antibody and biologics design within their Lab-in-the-Loop discovery platform.
What you'll do
- Drive research on structure prediction and co-folding models for protein complexes and biomolecular systems
- Design, train, and evaluate state-of-the-art models using AlphaFold-style, diffusion, and protein language model approaches
- Establish evaluation frameworks and metrics for model generalization on de novo design problems
- Own training and inference at scale across large GPU clusters
- Steer data generation strategy, build pipeline models, and design feedback loops connecting experimental results to model improvement
- Collaborate with wet-lab and structural biologists to translate biological questions into ML problems and interpret model outputs

- Deep expertise in structure prediction and geometric deep learning
- Proficiency in PyTorch, JAX, or TensorFlow with distributed training infrastructure (AWS, GCP, on-prem)
- Strong background in structural biology, protein engineering, or computational biology
- Experience with AlphaFold, RFdiffusion, or protein language models
- Generative model architecture design and training at scale
- Cross-functional collaboration between ML and experimental biology teams
- Ability to formulate and independently drive research programs from conception to publication
- Experience in computational protein design, particularly antibody engineering
